The older one has a .exe stand alone installer and you should choose version 3.16 and QSWAT3_64. The newer one has a .msi stand alone installer and you should choose version 3.22 and QSWAT3_9. The two are not compatible as the older one uses Python 3.7 and the newer uses Python 3.9. Only choose the older if you have an existing project to finish, though it should be safe to switch to the newer one. You will get a warning that the newer one will change your project file and it may not be possible to revert to the old one. You can always play safe and make a copy of your project first. It is possible to install both versions of QGIS and QSWAT3 at the same time.
